I'm Brett Cooper with the Stock Assessment Program at PIFSC. I often work on bycatch data for the longline fleets. I'm hoping to sync up some AIS data I found for longline fishing vessels with satellite data for surface wind and current. I would like to feed the results into a CNN to see if the data is helpful in predicting when a vessel is fishing. Eventually, I'd like to get the VMS data for the longline fleet to try to determine when a ship is setting or hauling gear, but I currently don't have that data.

and 

Ocean Surface Winds, ASCAT - Daily, 2007-present

I chose these, since they cover the range of dates I'm looking for data for (2012-2016).

Hi Brett, Good choice for currents, but for winds I would actually recommend CCMP since it also covers your range of dates and is gap-free. It combines data from ASCAT and other wind sensors, and also model data. ASCAT by itself is very gappy (you can visualize it in ERDDAP).

I am keeping things simple because I am focused on the process of working with these data to be better positioned for future projects.  I was thinking to start with chl-a, since it's so commonly used, but wasn't sure about the scale. I'm sure there would be data gaps in the daily tag positions. A couple papers I referred to used monthly composites, but that seems such coarse resolution for tag data. Thoughts?

Then I thought I would instead use the top variable(s) in a model-based density estimation of pelagic false killer whales from line-transect data. This analysis didn't even consider chl-a (not sure why) and focused on HYCOM variables - SST and MLD were among most important. I see use of HYCOM outputs a lot these days. I found them on https://coastwatch.pfeg.noaa.gov/erddap/index.html. Thoughts on using these outputs over the individual satellite products?

Hi Amanda, Simple is good! Unfortunately, there is no perfect answer for chl-a. if you have very long tracks (>6 months), monthly chl-a might give you enough constrast to tease out any potential relationship, but I think I would use 8-day data. you have to make a compromise between amount of missing data vs granularity...
​​​​​​​HYCOM is a good option for some variables. it has a higher spatial resolution than satellite data for currents, salinity. And it assimilates satellite data, among other sources of data. For SST, I would use the geopolar blended SST or coralTemp, which will be higher resolution (5km vs 8km I think). HYCOM also gives you access to MLD and subsurface variables.

Thanks Melanie (and thanks Dale)!  I think I'll go with SST - so now my choices are geopolar blended or coralTemp (daily or 8-day composite) or HYCOM at lower resolution.  How do folks quickly evaluate what data sets to use?  I know the goal is to evaluate resolution vs. coverage, but at this stage am not sure how to do that quickly over years of data.  Any thoughts or just go with a product for now?

Hi Amanda,

CoastWatch does make a daily gap-filled chlorophyll dataset. 

It has some drawbacks. 
  • It is a 9km spatial resolution, so it may be too coarse for your application
  • It only goes back to May 2020
  • It is a near real-time product.

My goal for this week is to learn how to download and work with satellite data such as SST and Chl-a. I would like to also calculate DHW using the SST data. I'll be pulling data for each of the sites that were surveyed during the 2019 coral bleaching event. I will then incorporate these environmental variables into my bleaching drivers analysis.

Homework 2:

I identified two sources for SST: Multi-scale Ultra-high Resolution (MUR) SST Analysis fv04.1, Global, 0.01°, 2002-present, Daily

Sea Surface Temperature, Coral Reef Watch, CoralTemp - Daily, 1985-present

The first one is in finer scale 0.01° and the second one is in 0.05°.  I need the daily data as the logbook data is by day.  But not sure which scale to use.

Hi HingLing, It's a tough call. They should be roughly equivalent if you don't need data prior to 2002. You could extract SST data from both and do some comparisons. Where they differ, if they do, you could plot maps of each to get a sense of whether one looks more reasonable in your region. They both use different methods to create a gap-free product, both methods can sometimes create some weird artifacts if they have to cope with a lot of missing data.

Hey everyone! I'm hoping to draw SST data from around the US Pacific Remote Island Areas to compare bleaching stress during the 2015-2016 bleaching event. This data stream may be a good one where anomalies may be more useful, so I hope to explore that - calculating degree heating weeks? I want to determine the amount of bleaching stress exposed to each island (of the 5) to see if they are different, and if so, just how different.

Using the OceanWatch ERRDAP I found two great sources of SST data that could be useful; both the "Degree Heating Week, Coral Reef Watch - Daily, 1985-present" and "Sea Surface Temperature Anomaly, Coral Reef Watch, CoralTemp - Daily, 1985-present" datasets. DHWs are an accepted metric used in the literature for bleaching stress, and it's AMAZING it's already been calculated for us, but using the anomaly dataset would allow more flexibility/customization for calculating bleaching metrics. The next question becomes - how to utilize these SST metrics as a driver? Cumulative stress (DHWs, some other metric) over a set timeframe (mid 2015- mid 2016), or stress level at a single point in time (max temp/peak of bleaching event) for each island?

Ariel - 

In general when there are options like this of different ways to analyze the data I suggesting using all approaches and comparing them. The different analyses might tell the same story or not - that's part of the fun!   Are you familiar with Hovmoller diagrams? They are hybrid maps with latitude or longitude on one axes and time on the other.  They are a good quick way to look at temporal and spatial variability for a region. The ERDDAP tutorial shows how to make them in ERDDAP using data from one latitude or longitude (ie no averaging), but often it's better to get a chunk of data and average over you region of interest.

Kaylyn McCoy - hoping to look at wind and current data that overlap with buoy tracks for satellite tagged nets in the Northwestern Hawaiian Islands. DATA SOURCES: I found 2 wind sources but I don't know what the differences are - CCMP or ASCAT (both daily ocean surface winds). I don't know what data to use for currents - I found data for the Main Hawaiian Islands, but not for the NWHI. Does anyone who works with current data have a suggestion for which dataset to use?

Hi Kaylyn, for wind, I would use CCMP. CCMP is a combined product (it include ASCAT but also many other wind sensors, and some model data) and is gap free.
​​​​​​​For currents, you might want to take a look at OSCAR because it includes both the geostrophic component of currents (what's due to the earth's rotation and changes in sea level anomalies) but also the portion of currents due to winds (called Ekman component). Or you can look at model data, like HYCOM which has a finer spatial resolution.

I would like to download long-term time series data on SST for several reefs across the Pacific where we monitor coral reefs and also deploy in situ oceanographic instruments. My goal will be to compare trends in SST between the surface waters between these reefs.

I'm Christina Coppenrath and I work with the Marine Turtle Biology and Assessment Program in the Protected Species Division. I began working with the program as a Field Camp Research Assistant collecting data on the nesting population of Hawaiian green turtles at French Frigate Shoals. I am excited for the opportunity to strengthen my skillsets in R and ArcGIS while exploring what environmental factors could be affecting some of the reproductive patterns we see in this population. Previous studies in other marine turtle populations have linked reproductive migration patterns to oceanographic factors and resource availability. My goal is to work with Marylou to identify environmental predictors (if any) preceding a nesting season that are correlated to the number of nesters observed at FFS.

My project is to get meaningful environmental variables across the Mariana Archipelago to add to our spatial variability in life history (age, growth, and reproduction) models for bottomfish and reef fish. This is Jenny Stahl. My project is to create habitat maps for blue and striped marlin by matching tag tracks for individual animals to satellite data.

I think that the Multiscale Ultra-high Resolution (MUR) SST dataset would be the best option for this project and defining habitat. This data is at a 1 km scale spatial scale and is available on a daily temporal scale. Although, this dataset will be large, the data could just be extracted for the particular days that we have marlin tracking data. The daily temporal and 1 km spatial scale would allow for better matching of the tag track of the animal to the habitat used by the animal. This may be important in determining features used such as small-scale eddies. Also these animals can travel pretty far and quickly so I think the 1 km spatial scale is preferred.

Hi, I'm Jessica, I also don't have a specific work project that relates to satellite data so I am trying to use some data that I have access to from our MOUSS camera drop sites. I am thinking of looking at chl a as a metric of productivity but because all our sites are pretty deep I am not sure how much of a correlation that will have. I was also thinking of looking at wind speed that could effect the distribution of commercial fishing efforts that affect the population abundance but I am not really sure where I could get commercial fishing effort data. Open to ideas.

Hi Jess, I think Frances (Tong) might be able to point you in the right direction for commercial bottomfish data. There might be restrictions to access though, not sure. Or Felipe Carvalho from stock assessment might be able to tell you how to get to that data and whether there are restrictions to access it. Commercial fishing data is typically confidential, but I'm not familiar with bottomfish. It might be easier to stick to drop site for the course. Chl-a is a decent proxy for primary production. It's definitely worth a look, and a good exercise.

 want to acquire the 5km SST and SST anomaly data for each of the islands of interest. What are your thoughts regarding an appropriate spatial construct to download the data? say 1/2 or 1 degree (Lat and long) form the center of each island? I assume part of the post processing will involve removing the island buffer zone.

I would like to focus my project on associating site specific fish, benthic, and coral composition with Chlorophyll-a data among the Pacific Remote Island Areas. I mostly am looking forward to learning more about ERDDAP and other programs and sites to analyze spatial data with R. It looks like I will be using the 

Chlorophyll a concentration, ESA OC CCI - Monthly, 1997-2019. v4.2 

 dataset, as it provides the least amount of gaps, especially in considering nearshore remote Island regions. The Aqua MODIS monthly that spans my data years (2010-2018) has simply too much gaps in the data, especially around Kingman and Palmyra Atolls.

Hi Rebecca,
If you need more recent data, WCN has monthly ESA OC CCI v4.2 data through 3/2020. However, it is in -180 to 180 longitude rather than 0-360.

Also, ESA OC CCI v5.0 will be released within a week or so. The dataset will extend through June 2020. Version 5.0 also includes data from the two OLCI satellites so the coverage will likely be better. WCN will put the dataset on its ERDDAP as soon as the dataset is available.

My goal for the course is to get some experience with using the tools to find and gather satellite data in various formats and interacting with satellite data in a the R environment.  My project involves characterizing benthic cover change in the Marianas and looking at associations with environmental variables. So, I'd like to (1) explore variation in chlorophyll A data through time and across the latitudinal gradient of the Archipelago; (2) link with our survey data to understand whether we are surveying at representative locations and times; (3) looking for associations with macroalgal cover (at a more restricted spatial subset of the data).

I'm planning to use the Chlorophyll a concentration, ESA OC CCI - Monthly, 1997-2019. v4.2 data set. The 8 day data set appears to have more gaps, especially at nearshore locations, and the resolution appears higher than other chlA datasets.

Looking to generate estimates of mean SST, some type of SST anomaly metric, and mean chla around 34 islands/atolls in the Pacific.  The intent is to see if these metrics correlate with spatial variation in the benthic cover of reefs at these islands.

For mean SST:  Sea Surface Temperature, Coral Reef Watch, CoralTemp - Cumulative Mean 2009-2018  (Dataset ID: CRW_sst_v1_0_1985-2008-clim).  This is a good time range for a cumulative mean for my biological data (collected in 2016-2019).  Bonus: it's already averaged over time.  I'll be trying today to pull the data from 100km radius buffers around each islands.  Will need some expert insight about the ideal buffer size...

For SST anomaly:  leaning towards either Degree Heating Week, Coral Reef Watch - Daily,(Dataset ID: CRW_dhw_v1_0) or Sea Surface Temperature Anomaly, Coral Reef Watch, CoralTemp - Daily, 1985-present (Dataset ID: CRW_sst_anom_v1_0)

For chla mean:  Chlorophyll a concentration, ESA OC CCI - Cumulative Mean, 2009-2018. v4.2
